    What happens if the License Manager Server configured at command-line and license section is different for the same application?
    Which of them applies?

    I believe it depends on how you start the application. If you start it from a startup file using a command line, it uses the configuration in the file.
    If you start the application by using Genesys Administrator, then it will use the settings configured then it will use Genesys configuration.
    If you are talking about the command line in Genesys application object being different then the application section of the same object, then I think it may be a different result depending on the application. You'd have to test it.
