We didn't intentionally leave this out of the multi-week view.
Color customization works across every schedule view, including the fully zoomed-out Multi-Week view. The limitation is that this particular view only resolves colors for the Default Activity Codes, On Queue and Time Off, not the specific codes sitting underneath them. So if you recolor default On Queue or Time Off, you'll see it there. Recolor Vacation specifically, and you won't, because that view was never built to look past the category default to the specific code.

The color capability itself doesn't sound like the issue here. The problem is what the fully zoomed-out Multi-Week view chooses to render: regardless of which specific Activity Code is actually scheduled that day, it always shows the color of the Default code for that category, Time Off or On Queue, not the specific one underneath. That's why your Vacation day showed the generic Time Off color instead of the green you set for Vacation specifically.
Zoom in one level in that same view and the specific code's color comes through correctly, so the detail you're after already exists, just not at the fully zoomed-out level.
So this isn't a bug in the coloring feature, it's how the top zoom level of Multi-Week decides which code's color to show. Changing that means it stops defaulting to the category code and instead reflects whatever's actually scheduled, which is a real change to view behavior and needs some thought, for instance what happens on a day split across more than one code. That's why it needs to go through the Idea Portal rather than get patched into this release.
If you're able to raise an Idea we can check there what the desired behaviour would be in various edge cases etc.

I am sorry to say that having 1 out of 4 schedule views not showing the customized colors is a problem, not a nice to have enhancement. When this idea was raised 5 years ago, it was raised for being able to differentiate between activity codes in all schedule views, not only in some. Until recently, all schedule views were "built to show the default/category-level color". We have waited for a long time for this feature, and now being asked to raise another idea to have one view following the same logic as the others is a bit frustrating. Can you please pass this feedback on to developers, maybe they can apply it to multi-week as well.

Sorry for the delay here, I've been on PTO and only just spotted this on my phone.
To answer directly: this isn't a bug, it's expected behaviour. The Multi-Week view is built to show the default/category-level color rather than the specific Activity Code's custom color. It's a high-level view, so its real job is answering "is someone working or not" at a glance across several weeks, not distinguishing between every custom code. The more zoomed-in views (Day, Week, Custom Range) will always show your exact colors.
If this is something you'd like changed, the best path is to raise it as an Idea in the Idea Portal. That gets it tracked properly and gives us something concrete to weigh against other demand.

I see custom colors in day view, week view, vertical view, and custom range view. The top image in your post is the week view and looks awfully colorful (more so than our default colors).
The multi-week view has always and still only shown two colors for shift or time off.

Thank you very much for this new feature, we had been waiting for it for a long time, we are currently testing. It will be incredibly helpful for quickly and efficiently identifying shifts or work plans within our schedules.
In our tests we have noticed that the applied change does not appear in certain schedule views-specifically, the multi-week and custom views. We also do not see the change being applied retroactively as indicated, nor are we sure if any additional adjustments are required, even though the process is described as 'retroactively'.
