My suggestion (which is what I do in my flows) is to leave a variable in the script with the same name as the Participant Data in the flow.
This way, it won't generate duplicate data.
I'll keep an eye out here to see if there's a better way if someone comments haha

We have a call flow which goes through an ID&V process and then presents the ID&V and customer data to the agent in the script. There is also a requirement to store this data as participant data in a way in which the data is easily identifiable and sortable. We have done this by setting participant data in the call flow and using prefixes (CRM for any customer data and IDV for any ID&V data/outcomes). The issue we have is that when we set the agent script/screen pop, the variables that are passed through to the script are automatically saved as participant data. This means we end up with a lot of duplicate data showing in the participant data. Is there any way to exclude this from showing, or at least separate it into another + nest?
