We would like to give our Supervisors permission to assign skills to their agents but limit it to only their agents and not the entire group.  Based on what we are seeing when giving access to assign skills, this gives them access to the entire directory of users.

Is there a way to limit this access to only his or her agents?

I believe you can limit supervisor access, Genesys cloud allows you to control which agents a supervisor can access based on division membership. 

All you need to do is configure supervisor roles with division scopes, when granting necessary permissions to supervisors, assign them to specific divisions. Grant the Directory > User > Edit permissions and limit the role assignment to specific divisions.
