If we have to disable PCI on the org what are the potential issues, we could have? Is it an intrusive change where it would affect calls and employees logged in Genesys?

Why would you need to disable it?  Having it on means that secure flows run in the PCI area of Genesys.  There is nothing else that is affected when having it on.

We want to disable it for couple of minutes to enable media capture due to some clicking issues that are coming up in our SMARTAPPS. So, Genesys wants it to be disabled.

We will have to enable media capture on the externa trunks = AWS trunk as well as the SmartApps trunk, phone trunks = webrtc trunk and the edge group.

It won't affect anything.  Any Secure Flow would run in the non-PCI environment and you can get your capture.
