On our inbound email flow we currently have the inbound auto-generated email handling set to disconnect.  This works great for 99.9% of our inbound emails but there are emails coming in from 1 from address that is being picked up as auto generated that we don't want disconnecting.  Is there any way to allow specific email addresses to bypass the inbound auto-generated email handling setting and progress through the flow?

If you place a table lookup before the disconnect you are doing, you can look for that email address by creating a data table with the addresses you want to keep (or just that one in a decision step).  That would allow you to single out that one email from the others.

The inbound auto-generated email handling setting is a setting applied to the whole flow rather than a step in the flow so its not possible to add a step into the flow that precedes this.
