How you setup BUs is not really going to affect call handling. Changing skills, divisions, queue memberships, etc. will, but those aren't WFM config things.
Splitting shared load and shared resources should be avoided. This and other things are noted in resource center articles. Examples:

We would like to separate one of our groups to have its independent BU, as we have multiple MUs under one BU. Before proceeding, we would like to determine if there is an impact and what is impacted.
- Will data be lost once we move to a different BU?
- Will there be issues with call handling from one BU to another (i.e., transferring calls, etc.)
- Do we need to consider other potential effects after transitioning to another business unit?
