#1 is likely due to a browser limitation that cannot be overcome by application developers. Modern versions of many browsers do not allow content to raise a window to the foreground. In IE, the window should flash in the taskbar when the app asks to be brought to the foreground, though. Are you at least seeing that happen in cases where the pop doesn't work?
#2 is a known issue. It appears to be an intermittent problem related to Flash player, which is used to play the sounds. 4.0 SU4 includes changes to use HTML5 audio where possible, which should help things in IE9, IE10, and other modern browsers (e.g. recent Firefox, Chrome, or Safari) because it will avoid Flash player altogether.
